now days he's an anti hero, he's become friends with batman, doesn't use venom anymore, and is the leader of a team of villains turned anti-heroes call the secret six.

So many to choose from. I'll try to keep it focused by naming only four.
1: The Joker. He has the simple ability to return time and time again to get under the Dark Knight's skin in a way no one else can. This, and he has hit the Batman extremely close to home not once, but twice (Jason and Barbara). His mystery side also has a play, due to the fact that Batman still doesn't have a definitive clue to who he is. He has a knack for the theatrical while committing huge acts of violence, sometimes causing inevitable incidents that shape the Batman for years to come. This, in my opinion, causes the Joker to be the greatest Batman villain of all time.
2: Doctor Hurt: Simon Hurt is a villain that challenges Batman on a mental and physical level more than anyone else. To me he is the one villain who wreaks the most havoc using Bruce's secret identity (Hugo Strange is obviously a close second), but he also can affect Bruce with sheer emotion, shown by the fact that he impersonated Bruce's father just to get close enough to him to strike. If that doesn't make a definitive villain, I don't know what does.
3: Jason Todd/The Red Hood: Even though he is no longer a villain, I remember him the most from his villainous days. He's a villain that can render the Caped Crusader almost useless with one emotion: guilt. Its been shown multiple times that he feels responsible for his young soldier's death, and to have him resurrected in such a twisted way adds to the horror of having to fight Jason. Jason also makes a great villain because he pushes Batman almost to the point of no return by begging him to kill the man responsible for his death. It tempts him in a way that he's never been tempted before.
4: Bane. I find that you can determine a die-hard Batman fan from a new Batman fan by asking them if Bane is all brawn & no brain or a high combination of both. The answer should be obvious. Bane is one of those few villains that challenges the Batman both physically and mentally. After all, he was the only other man that Ra's Al Ghul saw worthy enough to become his heir. He has a very cunning and tactical mind, shown by his ability to hunt down the Dark Knight and trace his every move. Finally, no one can forget the fact that he is the man who BROKE BATMAN'S BACK! This alone would ensure him a spot on my list. He put Batman in a position that he has never been before: crippled. Unable to protect his city. So desperate that he put the city's safety into the hands of a born and bred killer trying to find his purpose. Bad mix. Even though Bruce eventually came back and defeated Bane in a rematch for the ages, it left a permanent mark on the Batman's psyche.
